Enigma Protector only checks packages if they are created with the Virtual Box - Packaging feature. If virtual files are bundled into alone exe, then protection does not verify it. Are you using Packaging feature? If yes, we can make an option to disable this check.
Also, take a look at the option Checkup - Control Sum - File Integrity. This option verifies entire file, and if the file is big enough, then it really will take a time to run. Nothing can be done there, you may only disable this feature (or keep virtual files in external package to decrease the size of exe).

Can you provide a version of Enigma Protector which can disable the external packages checksum at launch?
Also, I think this feature is unnecessary because the file has been encrypted. I suggest that you can provide a setting to change the encryption key instead of check all the file at launch.
Does external package compress feature is possible? If yes, I hope you can implement it.
